Follow-up Comment #4:

The issue with this bug was that the 'full_analysis.py' was not being
utilised correctly.  Each of the diffusion models (sphere, oblate spheroid,
prolate spheroid, and ellipsoid) needs to be optimised multiple times.  This
may require 8 to 15 iterations for convergence.  The issue of running a
single optimisation and then moving onto the final run has come up before. 
Now the 'full_analysis.py' script prevents the user from doing this.

Steve, if you type 'svn up' in your checked out copy of the 1.2 line you will
get the updated 'full_analysis.py' script.  If you modify this new script to
suit your data, the problem will be solved.
