Sorry for not getting back to you sooner. The version 3.1 entries are available from the BMRB ftp site:

http://www.bmrb.wisc.edu/ftp/pub/bmrb/entry_lists/nmr-star3.1/

Not all entries are available in the v3.1 format. We have been tied up with the new ADIT-NMR system and have not been able to complete the v2.1 to v3.1 upgrade for all entries.

I tried to use your link to view the sample NMR-STAR output, but the site seemed to require a login. I believe I may have had one, but have lost it. I will respond to your other questions and comments in the next few days.
