True, maybe the logic for the R1 fitting is not correct and it is
currently order dependent!

I can replicate this.  However in the log messages I see:

Therefore the R1 fit flag is working in the GUI and is being passed 
correctly
into the auto-analysis.  The problem is therefore not in the GUI itself.
